we are leaving for a one week stay on STT and are planning a day cruise and was just wondering if you tip the captain of the ship
If I had a great time, definitely!!! How much is up to you. Everyone should chip in so that it can be at least 10% in my opinion.

"Gratuity for the crew is customary, left to your discretion and based on your level of satisfaction.
But, the standard minimum is 10% of your charter cost - and 15% is typical if you were very pleased. The entire gratuity is given to the captain at the close of the charter, and you may add suggestions for its distribution to crew members if someone was more helpful to you and you think they deserve more than an even distribution. If the charter is private and you're
paying for any gas and/or oil, you shouldn't tip on the total including gas and oil (or any other separately added fees - such as customs fees, or tax) - only tip on the cost of the charter and any additional food/drink costs added in if they were served to you by those you are tipping."

I would think that if you go out with the owner of the boat and there is no crew, then no or minimal tip would apply because all the money is going straight into his/her pocket.
