I've called all of the majors on the island (Hertz, Dollar, Thrifty and Budget) and none of them allow you to take the cars over to St John. I see on line ads for the local car rental companies. Do they allow cars on the ferry? Does anyone know anything about these local car rental companies?
We want to visit St John and explore...are there other options than renting cars?

As far as I know only Hertz won't allow you to take a car over to St. John. However, some companies will only allow certain types of cars there.
Hertz doesn't allow their vehicles to go to St John period, as FI noted. Of the other agencies, most will insist on your renting a 4WD if you're actually staying on St John since many of the villas are on rough steep roads which often require 4WD. However, thousands of visitors every year take day trips over to St John with their compact rental vehicles. including (definitely) those rented from Budget and Avis. Dependable, Discount and Amalie are always rated highly.
What possibly confused you is that the St Thomas rental agencies generally won't service your vehicle if it should break down on St John (even there, there are exceptions as a couple of them do have arrangements with mechanics on STJ) and it's your responsibility to get the car back to St Thomas should anything happen to it. However, something happening to a rental from St Thomas while on St John is such a rarity as to be virtually negligible and really isn't worth worrying about.
